Hi,
After "prepare" phase it is currently possible to change matrix under options for CCE. If a change is made here it is not reflected in the following encode, you have to do the "prepare" again to activate the change done.
My suggestion is that when a change is done under matrix or other settings that needs a new "prepare", the user shall be informed about this in some way, just as a reminder.
