Since most of the HDTV I have is 1080i then IVTC'd, should I leave it's original size and just up the bitrate a bit, or is it smart to resize to 720p? I know not many tv's today have a native res of 1080i, but there are some, and I imagine that there will only be more as time goes on.

If your equipment is fast enough to display 1080p then go for it.
