MKV to MP4 Questions

I must be utterly stupid, it seems Googling around finds either no one in the world wants to convert MKV to MP4 for iphone uses or everyone knows how to do it themself.

But can someone just point me to a Simple to use Program / method to do so?

I have MKV files with H.264 Main Profile Video and AAC Audio, all i need is a different container. NO Re-encoding.

I try GOTSent, it hasn't been updated and i dont understand why it is trying to re-encode my audio again. Not to mention it is slow. I have nearly 100 files and i dont have all day....

I thought taking the "Meat" out of an container to another container would be a simple procedure, but it seems not so.

YAMB should do what you require.

Get this ffmpeg build.
Usage:
ffmpeg -i input.mkv -vcodec copy -acodec copy output.mp4 (IIRC)

I was about to post my new finding and i saw this, Why do i have to use this specific build?

Vanilla ffmpeg is bugged in a way that the output file would be broken and work only in some players. The conversion might even fail completely. Roozhou fixed that in his own build.
At least that was the case in/until July - maybe the devs have fixed this in the meantime. I don't know.

Well at least the current FFmpeg 0.6 didn't work with that command line.

However out of the 5 file i tried 4 of them dont play at all on my iPhone. But all of them played on my Computer. Which is very annoying.

35 played, but 33 dont. And i cant spot a single difference....

P.S - I meant iTunes doesn't allow me to copy the file over,

I'm not an expert on iPhone/iTunes so I can't really help here. Especially as I don't see any difference between 35 and 35 either. You could try to workaround the problem by bypassing iTunes or using YAMB to remux as suggested by rack04.
