How can I edit an Mpeg1 file with padding

I converted a home video from my camcorder VHS tape to VCD Mpeg1 format using the Plextor Convertex M402U. The mpg file has padding in it. When I try to edit it with Tmpgenc, the sound goes out of synch because the padding is ignored. Same thing for converting it to avi using Virtualdubmod. Is there a way to edit such files without ignoring the padding. I would like to convert the file to avi and use virtualdub.
