Haali Media Splitter with the file renamed to MP4 should do the trick.

Several splitters already exist. They just don't support H.264/AAC yet, which has only recently been added to the FLV specification.

Please try the latest MPC-HC (or standalone filters) which includes my patch for H.264/AAC in FLV.

I will probably add H.264/AAC support to FLV Extract as well (raw elementary stream for H.264, and ADTS style for AAC). As for the VirtualDub plugin, I'm not sure considering it's VFW.
EDIT: Oops, I mistyped one of the AACs as AC3.
