My audio goes out of sync. Help!

As you can see I made the audio from AC3 to AAC. Something which Ive already done to a few videos before this and it worked fine. But this time the audio starts off good and at the end is about 200ms out of sync.
I compared the video streams using jump to frame and they are identical.
Then I examined the two audio streams in audacity and they are also identical syc-wise, there was just an overall 42ms offset but thats obviously not the problem.
Then I tried to recompress just the audio and mux it in and it still goes off at the end.
Then I mux in the old AC3 stream and thats fine.
So... What the hell?!? Im confused.
Any help will be appreciated.

PS:
There is an option in Hybrid - Audio/Misc/Compensate aac encoder delay. - That's on. It's always been on...

Load the old AC3 in DelayCut, process it and put the log.

There is also an option in Hybrid - fix input with delay cut - something about crc errors. I have that off, should it be on?

I clicked on the process button and the program seemed to stop working however it did generate a log:

Seems a corrupt AC3, I never see that log data without sense.

I expected some corrupt frames here and there to explain the 200 ms of difference, but this ...
