Audio /Video Sync issues

When I run the vobs through DGIndex, I can demux the audio stream. However after using AVISynth, I find that there is an audio /video sync problem with it. I also found that the audio / video sync can be rectified by setting the mux delay in the other direction. That is , if the ac3 file shows a delay of -5ms, I add a delay of 5ms to remove the sync issue.

I dont know why this is happening. Can anybody help me here?

You can detect a desync of 5ms?! Please explain your methodology for that.

I just play the file in media player classic, and delay the audio by positive and negative time.

It's almost impossible to hear an audio delay of -5ms.
The human ear starts recognizing time shifts @ +/-20ms.
This has been prooven a long time ago.
Maybe the latency of your soundcard or your player?
