the end goes away after Mock Striping?

hello i have a few problems:

i demuxed a DVD, added subs then muxed it again - it worked ok.
mock strip as the guide here and after it was gone, the movie was until 1:20:00 instead of 1:45:00 ! so the end has just been lost! although the VOBs were are the same size...

what could solve my problem?

also, some strange things happend after mock stripping!!

after i add subs and mux .. it works good! (execp the CSS errors on pgcedit..) but after i do mock strip it gets fucked up (happend twise..)

the first time was mentioned above,
the second time, the movie did the dreamworks logo thingi, then it just stopped... (and before the mockstripping it worked ok!)

so what am i doing worng here??

** edit ** i read the guide again, and saw it ain't realy nessecary all the time.. and in case one, it passes the nero reallocation problem - wich was the real reason y i have done it on my DVDs, so i don't think i realy need it right? only things that doesn't work is the CSS error on PGCEdit.. so what do you guys think? don't need this process?
