The audio is ahead of the video. The original 00270mpls for these 18 scenes, VID_00016 to VID_00033, reports a total time of 00:30:06, and the BD-RB backup reports 00:37:37, the same as before.
I am not sure if this helps, but if I run DGAVCIndex on the BD-RB backup 00016.m2ts file, it reports 29.970fps.
If I run DGAVCIndex on the VID_00016.AVS.264, it reports 37.462537fps.
Let me know what else I can provide that may be of help.
Can you give me some hints as to how I can make this happen? Can you post your INI file? I've run this several times with IVTC enabled -- and the runs have all been in-sync on the extras. IVTC is taking place -- and as far as I can see so far it should...

Usually a simple uninstall of Haali and ffdshow and then reinstall them will fix this.

The only extras that were out of sync were the Deleted Scenes, which are VID_00016 to VID_00033.
I have deleted the previous files, but from my previous post is below. I had selected IVTC sources with 3:2 pulldown and Use DECOMB filter on Interlaced sources.
I can run it again though if necessary.
Running it now, will post when complete.

Did it have the issue when played individually or as a group from the MPLS? I've looked at all of them individually and they are in-sync. I did notice, though, that they are all part of a multipart MPLS.

I'm starting to doubt the use of DirectShowSource() with MPEG-2... there have been a couple of oddities for which I've had to build workarounds. It may just be smarter to use DGINDEX and DGMPEGDEC (although it might add a little more complexity to the current code).

I was using the Playall button, and starting from the first clip, Let Her Sleep, the audio was out.
I am running a fast backup now, and will post the files again.
I usually know better than to delete them until things are resolved, but I guess I had a senior moment again.

When I unselected IVTC sources with 3:2 pulldown, these same deleted scenes were in sync.

Well I ran it again, and I get the same results. The audio is out regardless of playing each individual scene or the playall button.
As I mentioned before, the total time of 00270.mpls of the backup is reported as 00:37:37, 480P where the original is 00:30:06, 480i.

You're saying the original is 24fps? I don't understand, then, why this is remuxing at 29.97? Can you post the contents of your BDREBUILDER.INI and LOG files?

No that's even more confusing... It wasn't even reencoded????

Is this an original disc with no proprocessing? It almost sounds like the CLPI file isn't matching the actual stream in the source....

Is the source MPEG, AVC, or VC-1? I can't tell because the verbose status reporting has been turned off.

yep...... and thats why it goes wrong i think... when i do full backup it has 2 reencode and then it works fine.

to prove it has 24 FPS source.

Well it is not a big deal because i can remux myself with TSmuxer and that does work fine. But i thought it was kinda weird

Ok, I found it. Apparently 24fps is rare -- because based on the code it looks like it has never worked in movie-only mode. It always get set to either 23.976 or 29.97.

I'll have it fixed for the next release.

Is this likely to fix the problem I was having with "The Curious Case of Benjamin Button" as well, or do you think that is caused by something else?

I don't think it is 24fps, given the above. I guess I will await the next build and see whether it makes any difference. I've attached the .INF and .LOG files in case you want to take a look.

EDIT: I've also just noticed that the audio is out of sync on my backup of "New Moon" (2nd movie in the Twighlight tilogy). The frame rate for the video stream on the original disk is shown as 23.976023fps in both VLC and BD Rebuilder, but VLC shows the stream in the rebuilt BD5 as 47.952047fps.
