Dolby Digital 5.1 EX to 6.1?

I have a clip with DD 5.1 EX encoding that I am trying to insert in the middle of a movie that is DTS-HD MA 6.1. My initial strategy was something like this:

1. Decode DTS-HD MA 6.1 to multichannel WAV via eac3to
2. Decode DD 5.1 EX to individual WAVs via eac3to
3. Create a rear center channel using Center Cut GUI and the SL and SR WAVs from step 2
4. Recombine channels from steps 2 and 3 into a multichannel 6.1 WAV
5. Use Audacity to splice in clip from step 4 into clip from step 1
6. Encode into 6.1 channel FLAC
7. Mux

This way I would have the absolute least loss in quality throughout the process.

The problem hit when I used Center Cut GUI. The channel I get from that sounds awful, almost like it's being played through a funnel or something. I don't know if this is a typical result, or if it has something to do with the fact that the SL and SR WAVs have the matrixed rear center channel embedded in them, which messes up Center Cut GUI.

Am I missing something, or is this as good of a result as I can hope to get?
