I'm afraid you can't do it with mencoder alone because
1) mencoder does not offer frame accurate seeking.
2) mencoder tends to add audio delay instead of padding, causing a headache when joining the AVIs.
3) mencoder's muxer is said to produce incorrect output with B-frames.
