I tried to create a Full Backup to BD25 while blanking out the longer version of the movie. Regardless, BD-RB began to encode the shorter version at a very low bitrate (7-something mbps), as if trying to fit both movie files in the BD25 backup.

I don't see a bug in what you're describing.
Turn off "Quick Encode for Extras" if that is on.
