If you're only replacing tracks and not adding you can
probably (haven't tried it) get away with only updating the primary video stream and it's clpi. You should be able to use the original mpls and the secondary video stream since it contains no audio.
You can, of course, use tsmuxer to update the primary video stream and it's clpi just as you would any 2D video. Since you're using the original mpls the "IN TIME" must be the same as the original. Roman used to set this at 10min but most commercial apps usually use 11.65sec. TSmuxer allows you to customize this now.
Just follow the steps above to rebuild the disc. Let me know if it works out.
