It's on the to do list, and sooner or later that feature will be implemented. In the meantime you can use this workaround. Allow room on your encode for the second audio track plus the overhead, convert that track yourself outside of AutoGK, and then mux it in yourself. So, if you're making a 2 CD rip, and the second audio track+overhead is 100 MB, for example, then make the .avi for 1300 MB, convert the 2nd audio track (if MP3 is what you want), mux in the second audio track, and then split. If the second audio track hadn't been demuxed yet from the vob files, then go back into DVD2AVI and get it.
