Using GKnot with DivX5.03 means that you are passing wrong data to the codec. So the settings you have specified are probably not keeped (b-frames, gmc, qpel, rc parameters...).
There is no sense to test... it's technically not possible to make GKnot 0.27 work with 5.03.
