Hi hubblec4

Having watched your video and german post, I gave it a go with the "Close Encounters of the Third Kind, 30th Anniversary Ultimate Edition" blu-ray disk. This disc has 3 versions:

1977 theatrical version 02:14:44
1981 special edition 02:12:29
1998 directors cut 02:17:14

I managed to output the desired multi-mkv (had to re-invent the wheel and figure out what the hell to do with the mmg file as I never used this before :-) )

Playback in VLC:

In a quick play & walkthrough I encountered some issues:

In --> Playback --> Title, the 1981 special edition's duration is listed as 2:02:49, instead of the original 2:12:29. I have not checked what parts are missing - if any.
Also when choosing another title, the "dot" in the title list stays before the 1977 theatrical version, which I added as first in your multi editor.
Both the 1981 special edition and the 1998 directors cut show frozen video for about a second at same point in a same scene (not the same time). This scene is also used in the 1977 theatrical version, but video (and audio) runs smooth at that same point.

Playback in Dune HD Smart D1 mediaplayer:

During playback I found no possible way to navigate to a desired version.
Info window shows duration of 02:50:29.
Chapterlist shows chapters 1 through 19, then 3, 5, 6, 8, 8.
The same 1981 and 1998 editions "video hickup" occur, not in the 1977 version. Thus, exactly as experienced above in VLC.

Because HdBR StreamExtractor (frontend for eac3to) logged "audio overlaps", which can cause problems (especially with TrueHD) I ran both 1981 and 1998 versions directly through mmg (direct import of mpls file from BD) to see what happened. Both mkv's with TrueHD or DTS-MA play without problem, so I doubt if the "video hickup" is due to a faulty mmg/mkvmerge itself.

As for my Dune player, I think it's a matter of manufacturer not having the proper firmware for this sort of mkv's (yet?).

I'll show you MediaInfo's log on the file (sorry I don't know how to put this in a scrollable text=box I sometimes see here):
