Think I found the answer, at least I think so. I tried changing to directshow source first, and it came to 68700. The next file was at 80000, so I aborted. Changed back to default, and tried qenc, and the first title was only 1200!! Checked in Virtual Dub, and the first video has 68700 frames!! So the key was using directshow source. At least I think so. I just started the new encode and I'll know for sure when it writes the ISO.
