If your having problems with Foobar2000 try the HydrogenAudio (http://www.hydrogenaudio.org) forums.

You can use 6_Channel_ID.wav from http://www.tsp.ece.mcgill.ca/MMSP/Documents/AudioFormats/WAVE/Samples.html to test your encoding method with Foobar2000. My test are:
-Foobar2000 v0.8.3 with FAAC, don't need channel remapping.
-Beligth 0.22 b6 with Nero AAC Plugin, don't need channel remapping. http://forum.doom9.org/showthread.php?t=85566
-Wavewizard v0.53b with Nero aac Frontends, remapping channels with "multichannel wav to aac" http://forum.doom9.org/showthread.php?t=95265
