I'd really like to know what's the difference in terms of quality of the AVI obtained from both version of GK, does the regular GK produce better results than with AutoGK ?

The answer is, of course, "It depends."
GK allows the operator to make all of the decisions that are automated by AGK -- and gives the operator complete control over all of the filters that are used in the process, as well as codec settings. Can you do a better job then the software in determining what is needed with your video?That's why the answer is, "It depends."
There are some additional uses available with GK -- a slightly broader selection of codecs, for example, and a significant amount of automation of SBC encoding with Nandub for DivX 3.11a. You can use GK as a bitrate calculator alone, or, you can even the use of GK as an AviSynth script generator. This latter is for use with other MPEG-1/2/4/non-MPEG encoding tools.

Can you do a better job then the software in determining what is needed with your video?
Perfect answer.
Also, one day I realised that quality is not the thing which determines my preference between them. I care more for usability and tweakability.
But I guess you want to know this:
No difference with the same parameters

yes, you guess right, now it's up to me to find the best settings for GK, to do the best encoding for MPEG2 sport streams from digital TV...
The little problem is that I can't find an updated guide for the actual version of GK, even the guide on Doom9 is outdated...

Doom9's guides are not actually outdated. There is nothing new in GK to change the guides.
Also you can study GKnot and AutoGK Guides sticky. Anyway, as soon as you make 3-5 encodes, you'll learn it :-)

sorry but this guide (http://www.doom9.org/gknot-main4.htm), linked in the sticky thread, has too many differences with the actual version of GK, specially in the very first section...
