What version of VdubMod cause I've never had a single problem opening an mkv file in it. If you want, you can get the mkvtoolnix and use the mkvextract commandline function to extract the audio and video out. Then use that to create the mpeg file.

Heres the site: http://www.bunkus.org/videotools/mkvtoolnix/. The package comes with documentation to tell you how to use the functions. If you still have problems, I'd be more then willing to help.

I had the same issue with VDubMod. TMPGEnc is able to open a matroska file (not TMPGEnc Xpress!) provided you have a matroska splitter registered on your system.
If you want to use VDubMod, you may have to use the mkvtoolnix program to create a new matroska file without the subs inside.

Besides some subs format, IIRC VDM also denies to open matroska files where no VfW decoder for the video exists - prime example is real video encoded video stream.
