well to be honest, it is since switching to scenaid that i can finally be safe in the knowledge that my subs will be the correct colours ... RA occasionally gave me grief with colours and transparencies.
anyway
which version of scenaid are you using? if not v1.0.0, then i suggest upgrading immediately.
also what are your subtitle settings in scenaid?

options > sub handling > use original pallette

i would also confirm colours in scenarist simulation window upon import

then when using batchifoupdate, make sure 'copy colour map' is selected.

Scenaid installs a custom version of vsrip/vsconv which corrects the problems w/ the normal build....

however, RA adjusts for those issues... so my custom build and RA's fixes cause issues...

hmmm... yes well ... in future i promise to read more than the thread title and the first sentence, so i actually answer the question ... :D

so ...
as D3s7 stated, it is the custom installed versions of vsrip/vsconv that are cauing issues with RA. if you wish to continue to use RA (for whatever reason that may be), the simplest solution would be to uninstall/ re-install DIF4U.
