Which free program can take six separate wav files and encode to single 5.1 wav?

Probably the easiest is Besweet available at http://dspguru.doom9.net/. This forum is full of information on using it.

BeSweet only converts/encodes one file to another. There's no multiple file input...

Incorrect, use a .lst file - see the BeSweet FAQ (in my signature) and use the search function.

If you want a single file to play your 6 wav's one after the other, use a .lst.
Howver, if you want a 5.1 surround sound file from your six wav's you must use .mux
