Did you selected different Working paths and Output paths for each one of them?

Each project needs to have it's own folder for the working (or output) path. Otherwise each job will overwrite the previous one.

What you want to do is save each job using a new working path. You can load up your old jobs from the file menu, change the output or working path, then re-save the job. Do this for each job.
Then load the new or updated saves into the batch window and click the OK button to begin.
