I was wondering if anybody knows of some good documentation related to batching the encoding process using WME's Cscript command line.

No, and if you find it, I would like to know about it. From what I can tell, it sucks, bad. Even popping multiple sources into the thing is a pain in the backside.
I have been using an old version of ProCoder to do multiple WM encodes, but the quality seems a bit less than the Windows Media Encoder gives me in standalone operation.

Well for a while I've been using the batcher that comes with wm sdk but I noticed after a few tests with cscript, the quality comes out better even after applying the same profile on both the batcher and cscript wmcmd. That aside, I don't find it complicated at all loading multiple sources for batch processing. You have the posibilty to encode everything in a specific forlder (applying the same profile for all of them of course) or simply create a batch (.bat) file.
