problems compressing AVI

I'm trying to compress a raw 30GB video file into a XviD video file with AC3 audio compression with GK, to around a size of 75MB (which shouldnt be a problem, because the video is 16mins long). Gordian Knot is saying that there's only 2062 frames in the video when there are actually 28921. Any ideas?
