1: Do you lose any quality when you cut an dresave the mpg file?

2: Can the program save as mpg (multiplexed) rather than mpv and mpa, so saving me doing the multiplexing after?

Ad 1. No.
Ad 2. No, but you can use Cuttermaran instead (it has internal multiplexer).
