Putting two discs back together on DL

Working on a two disc movie that I want to put on one DL. I ripped both discs. Used Ifoedit to strip the unwanted audio streams. Then used Vobedit to join the vob files. After I ran through DVD2Avi, Vfapi, Cinema Craft, Pulldown, and DVDMaestro. On the second half of the resulting .vob files the audio is a couple seconds off. The first half is fine. Is there something I missed? Anyone else seen this? Any help greatly appreciated.

Bear in mind this is just a while stab in the dark based on no experience with this issue...

One possibility is that there is an audioless still at the end of the first disc and this is causing the desync. These stills are certainly rather common at the end of a movie. You can check this in ifoedit out by looking at the length of the original disc 1's last chapter.
