I did a search and couldn't find anything posted yet with respect to my issue.
I have recently noticed that there's a little divx logo at the bottom right of the screen at the beginning of my movies that (including if I reencode with dr. divx or tmpgenc) goes away after a second or two.
How do I stop that from being encoded?

It doesn't get encoded, it gets decoded ;)
Have a look in the start> programs >divx decoder properties, you can untick it there. It's on by default and I agree it's annoying at best.

I have version 5.2 I don't see exactly the where you can untick such an option. The only options that are ticked are
"Film Effect,"
"Automatic Post-Proc Adjustment - partial,"
"support generic MPEG-4)" and
"YUV Extended Mode"
Also, excuse my ignorance but doesn't something have to be encoded first to later be decoded by your player?

lol yes, but that's not where the logo is added, it's only overlayed on playback, thank god for small mercies ;)
