First of all I'm using Xvid 1.0.1, now onto the problem. I assume it's supposed to run the compressibility check with encoding type set to "Twopass - 1st pass." I know that's what I set it to in the Codec Settings. The problem is it keeps reverting to single pass. I've confirmed this by changing the single pass settings(either quantizer or bitrate)then selecting twopass - 1st pass and running the check. If it was really doing a 1st-pass then the single pass setting should have no affect since it is greyed out when 1st pass is selected but it is.

Wrong assumption :D! A compressability check is supposed to be single pass with Quantizer 2 (gives max file size). It only compresses 5% of the frames (or another value you choose). For 5% it multiplies your filesize by 20, projecting the max size for max quality. Hence, your compressabilty can be calculated for the filesize you choose for the encoding process.
So, you better change the encoder settings back to the default for compr. check.
