First of all, I just want to say that this is the greatest program ever! All my encodes have been outstanding, but I just bought an ESS based stand-alone. Until now I haven't had that box checked when instaling/upgrading AutoGK. Do I have to start all over with those backups, or is there a way to convert those files to conform to the ESS required matrices?

Hello and welcome to the forum-

Your previous encodes most likely won't play well in your standalone. Your best bet is to hope for a firmware upgrade from the manufacturer, as there's no excuse for the Custom Matrix .avis not to play in it. They are MPEG-4 compliant, and play just fine in the standalones that use the chipsets from the other 2 companies (MediaTek and Sigma Designs).

There's no way to convert them so that they will play, unfortunately.
