Well I downloaded the numenu4u scenarist version. I tried encoding the menus in a DVD. After encoding it, it created a folder (0/VIDEO_TS). Inside this folder, there are lots of files and most of the files are duplicates of the VIDEO_TS folder created by dif4u.

What files do I need to transfer over from numenu4u output folder to VIDEO_TS (created by dif4u)?

as an example. Let's say I encoded VIDEO_TS.vob and VTS_05_0.vob menus in numenu4u.

hmmmm...well, i would see no reason why you simply could not copy all of the files in the numenu4u created folder into your DIF4U VIDEO_TS folder(overwriting any duplicates), run ifoupdate and all should be well.
in the *usual* workflow, when NuMenu4U is run prior to DIF4U (or under the control of DIF4U) it will create the VIDEO_TS folder with all the necessary menu/navigation files and DIF4U will only add the .vob files for the non re-encoded VTSes.

the only issues i see is that your bitrate calculations will be slightly out as you have now reduced the size of your menus, and DIF4U would have based its calcs on the 'original' menu sizes.
