When I play a backed up DVD in my set top box it will not play the last third of the film.

I am using the following

Burner - Pioneer 105
Software -
DVDdecrypter v 3.1.6.0
DVD 2 One v 1.0.2
Nero v 5.5.9.0
Media - some packard bell -R from PC world
Set top box - Mustek (according to the tech support it plays DVD -R)

I have tried poor originals and a new original. You can skip to the next chapter but when you get 2 thirds into the film it starts skipping and jumping then it will not find the next chapter. The Mustek plays originals ok.
I dont think its the software I am using

PS this is the first time I have tried burning DVD's as I usually do dvd to vcd

Try other media, preferentially some quality brand like TDK or Mitsubishi. Poor media (or those which your burner doesn't "like") often have higher error rates towards the outer region of the disc, resulting in playback failure. Who is the manufacturer of your dvd-r media (check using e.g. dvddecrypter)?
If your suspect your standalone, trying playing back your discs in a different player. Do they play back OK in your PC dvd drive?

The first media was made by packard bell. someone said that there was too much dye in it?? - I tried a maxell one and it did fine. I bought some ritek ones and they seem to be ok.
