I am using the latest version of Tmpgenc (2.510) and having some very good success with it. I keep reading on the site and several others that I sould not use the audio file produced by Tmpgenc because Tmpgenc does a poor job of process the sound.

My questions is this, what should I be using to process the best sound?

I am using DVDit SE, which seems to be working very well for me.
I am using Tmpgenc to process the avi file to mv2.
Now I just need to know what software to use to process the audio file. I don't know if DVDit Se can handle a AC3 file since. I have only been using WAV files so far. Should I just continue using the wav file produced by Tmpgenc or use something else?

DVDit can handle ac3 files, but not 5.1ch ac4 files.

in the DVDit PE authoring guide, http://doom9.org/mpg/dvdit_pe_guide.htm, there is a picture, http://doom9.org/mpg/images/dvdit-projectsettings.gif, that you should take notice of.

use the PCM Wav in DVDit, and at the stage of the image, tell it to reencode it to AC3.
