I know this is wide open to speculation but here is what I am trying to do:
I use Media Center Edition which is connected to my tv. (Regular 32 inch tv) To rip my DVD collection I use DVD Decrypter. I now want to encode that to preferrable AVI, Divx, to view from my hard drive via a menu system. Space is not an issue and I do not mind large file sizes. I want the best quality possible, so my qustion is what would be the best program to use, and should I be setting it to 1:1, 4:3, 16:9, or what?

There are several applications which are being used in encoding process.
No time to waste for explanations which already are described in doom9.org guides.

If size doesn't matter, why reencode at all ?

Because quality does matter for him (and not only for him)

AFAIK you do get the best quality possible without reencoding -> no loss in quality.
