If you selected the "Audio 2" tab on the encoder pop-up window, and entered information there, you may actually have a second audio track already on the .avi -- some players, like WMP, will not play the second track unless you have the Morgan Stream Switcher (http://www.doom9.org/Soft21/Audio/mmswitch.exe) installed. Others, like BSPlayer (http://www.doom9.org/Soft21/Players/bsplay085.486.zip), will allow you to select the track.

If not, it's easy enough to do. To transcode .ac3 to .mp3, use Gknot: Select the Encoder tab.
Press the add job button
Select the Audio 1 tab.
Select the .ac3 file name and select .mp3 conversion options you would make normally.
Press the Add job to encoding queue button.
When audio encoding completes, exit Gknot.
To add a second audio stream to an existing .avi file is very similar to muxing a first audio stream. There is a guide for muxing .mp3 with .avi files, using Nandub -- a modification of VirtualDub that allows for both multiple audio streams, as well as the VBR MP3 files produced by Gknot.
Click on the VirtualDub Procedures (http://www.doom9.org/virtualdub_procedures.htm) guide. But remember, you will be using Nandub. Find the section called Multiplexing AVI and MP3. The only change to the procedure is to select the Secondary Stream from the Audio Menu, and select MP3 Audio from the Secondary Stream there, leaving the first stream as the default -- "AVI Audio" and "Direct Stream Copy."
