dvd2avi question

i have murder by numbers when i use dvd2avi and save my project it has a 18ms delay so i use ac3delay and correct my problem but only after using TMPGEnc-2.58.44.152 to downsize the movie so i load into mistro and poof the audio is still off my question is do you correct the delay in audio before using tmpenc or after or does it matter?
