Well I found the nature of my problem here:

Apparently, DVD2AVI does not like the 700mb .vobs I create with smartripper, so it cuts out the audio about 1/2 way through the movie, resulting in a useless .ac3.
Has anyone else tried ripping 700mb .vobs so you could store them on CD-Rs before they got made into DivX?
