Hi:
Just wondering how desktop resolution affects playback when fullscreen is activated...
In other words... If my resolution is 1024x768 is there any difference compared to 800x600 or 640x480 when it's fullscreened?

Not really. But I like 640x480, it gives you TV-feeling somehow.
Another good point by 640x480 is the very high refresh rate of 120Hz (or even more if you have a high quality monitor), which is very comfortable for the eye. The 120Hz make video also smoother, especially 30fps (or higher) videos. In fact, 85Hz don't give you really smooth 30fps video (85Hz is the highest I can get when I switch to 1024x768).
Well generally, I choose 800x600 @100Hz if I watch PAL video (25fps or 50fps) and 640x480 @120Hz if I watch NTSC video (24, 30 or 60fps)

actually if most of my video's are 640 width they look ten times better imho when you run resolution at 640x480 since no hardware resizing is done on the overlay.

Depending on the video card the hardware overlay resizing is quite nice.
