If mp3 preserves 5.1 channels,
then I suppose that vob2audio, also preserves the 5.1 when it saves to mp3...
that was one.
Also, is it better to do it on ac3?

woowu woowu woowu, wait a sec! what do you mean by MP3 preserve 5.1?! never! MP3 has only 2.0 encoding, which can be Dolby Surround encoded, which means simulated 4.0 on Pro Logic receivers and simulated 5.0 on Pro Logic II receivers. And Pro Logic II is not even close to the fidelity that is offered by a genuine AC3 5.1
Pay attention to that!

So, if I encode them to AC3, with Vob2Audio it would be dolby 5.1.

You don't have to encode, the files are already AC3 (AC3 = Dolby Digital -.-)
And as I always say, never use Vob2Audio, because it's buggy. Use DVD2AVI 1.76 to extract the AC3s, then AZID to decode to WAV and RazorLame to encode the WAV into MP3.
If you wanna keep the 5.1 sound, keep the original AC3 and mux it in NanDub at the end with the encoded video
