MPEG Video Index problems

I've got a 450Mb MPEG which i want to recompress into a 175 DivX5 so i can fit 4 per CD. The problem is that the index for this file is damaged, so only 31 minutes of the 43 contained within the clip are actually useable in V Dub.
Is there a way of fixing the MPEG index inside V Dub, or via some other way?
