Bug in subtitle timing?

I encoded BEN HUR to 4 discs with intenal ripping and ticking only the chapters i wanted.

In the result 2 discs had the subs 2 sec too early.. so i hade to remux and re-author the discs.

Also the first disc had the y-positioning to high (inside the picture), when the other 3 discs had it below the picture (correct pos).

I think the "cutting of" of the last seconds has a negative effect on the timing of the subtitles for any further CD so try to fix the "cutting of" problem first. ;)
