It it possible to change a DVD's contents? What I'm trying to to is rip the main movie, edit it by adding back deleted scenes, and replace the DVD's movie with my edited version, with the menu and everything intact. The only problem I see is that the Scene Selection could be messed up, but I never use that anyway. Anyone know how I could do this?

No, but I know how I do it myself.
Unfortunatelly, there is no freeware solution, and the commercial ones are more and more expensive in direct relation to what they offer. A good relatively cheap starting point is DVD-Lab Pro 2.
There was some 10 years ago a tutorial on reauthoring Matrix. You may wanna search for it and see if it fits your needs.
For changing only scenes, you may use PGCedit and vobblanker, but remember that adding back sequences you may screw up the chapters and the associated menus :)

Yes, this is possible. You may need one or more of the following tools (ascending order, the last being the probably most comfortable GUI approach:
PGCEdit (Free), VOBBlanker (Free), Muxman (Free) DVDReMakePro($), DVDLabPro2($).
Depending on the way you like, you might have to do a rip, decode, edit, reencode and remux, reusing the menu.
Or encode a VOB with the same stream parameters as the main movie VOB has (and deliver an extended PGC to jump there and back from)
Or you will have to build an Extras VTS (now differing stream parameters allowed) to jump to and back from.
I can not provide a walkthrough here, you may achieve better results while learning to use these tools in their appropriate forums.

Oh, Ghitulescu was faster...

There are lots of people here (including myself) that know how to do this and have done it before. However, if this is your first post here, and if you're not very experienced at working with video and have to ask how to do it, then you're not ready to do it.

I might beg to differ with the very knowledgeable Ghitulescu about there being no freeware solutions. Me, I'd use only freeware programs for the job (or commercial programs, such as CCE, for which there are good freeware alternatives, such as HCEnc). Emulgator listed 3 of the freeware programs that might be needed (and Ghitulescu, two of them), and I'd surely add AviSynth to the list.

Yeah, I guess I'm a bit new at this. But I'm a bit of a sucker for good-looking menus, and I'd like to keep them intact. But if you think it could be that tough, maybe I could attempt this later.
