Hey guys I tried searching this but It brought up all kinds of threads, and I'm not sure where to post.
Could someone please give me a good program to convert M2TS to MKV? I use Mkvmerge 2.9.8 and Handbrake for my normal encoding stuff. I tried messing around with M2TS awhile ago with no luck. Hoping someone could help me out here, or point me in the right direction.

For encoding, I use MeGUI. Assuming the m2ts file contains HD video, use MeGUI's HD streams extractor (from the Tools menu) to extract the needed video stream to MKV, then use MeGUI to encode it. Obviously you can also extract and encode audio streams.
If you're encoding Bluray video, and using something such as AnyDVD to decrypt it, with AnyDVD running I use the HD streams extractor directly on the disc. There doesn't seem to be much point in ripping the disc and then extracting the streams from the ripped files if you can just extract them from the disc directly.

@Furious Oyster
Hi!
If, as "hello_hello" mentions, you're encoding Blu-ray video, simply use MakeMKV DIRECTLY (with "one click") to convert the Blu-ray's .M2TS file(s) to .MKV (NO need for AnyDVD or any other programs)

Ehm.. at the risk of asking a stupid question: Why would you want to use Mkvmerge 2.9.8 if 5.0.1 is already out?
And at an equal risk, but this time in stating the obvious: The Mkvmerge 5.0.1 GUI lets me simply add an .m2ts file (complete file, movie and other streams included in 1) and when muxing it again outputs a perfectly good .mkv file.
Mkvmerge now actually converts to .mkv where before I would swear it didn't... I'm SO happy with this now because converting a BR size .m2ts movie to .mkv takes of a gig or two/three in size in otherwise useless data!

M2TS decoding was just recently added to mkvtoolnix. The author has in the past stated that he did not want to implement it, however it seems someone else wrote a patch :)

I use 2.8.9 because of Header Compression? my Blu-Ray Player can't handle it so I just use 2.8.9?

For quite a while now MKVMergeGUI has had an option to disable header compression by default.

Well I tried the 5.0.1 it did convert it over. it 'looks' like a proper mkv file to me... :( BUUUUUT it doesn't seem to run quite right just yet... I'm working on that. Will post if I have anymore questions or problems!
