I'm sure this has been asked before, but is there a simple tool (hopefully a visual tool) to edit the contents of a BD-50 down to BD-25 without re-encoding while keeping the menu? Hopefully just by removing enough audio streams, adverts, trailers and un-wanted extras?

If the BD-50 is not too large, then yes, multiAVCHD in Blu-ray re-author mode will allow you to blank unwanted titles and remove audio streams. However, it will not work on all types of Blu-ray's. :)
My experience has been positive using this method, but most Blu-rays main movie will still be too large even after removing unwanted audio tracks. :(

I use multiAVCHD to blank titles and remove audio/subtitles. I have been feeding the output into BD-RB to shrink the smaller BD to fit on a BD25 and it has worked flawlessly. The quality difference is not noticable since the difference between a movie/menu-only BD is not far above 25GB meaning the encoding takes out much less info. I even can keep my HD audio tracks with this method.
