I just used Autogk for the first time; do I need to keep the folder and file created after Autogk is done converting? If not, is there a way to disable the creation of the folder and the file?

You only need to keep the video .avi file you created the other "folders and files" are temporary files used in the creation of your desired avi file and they can be safely deleted after you have done your conversion and no you can't prevent their creation otherwise the program wouldn't work. Suggest you read the help files that are located in the AutoGK folder in Program Files on your C drive.

As a side note, any raw and rendered audio are still in the folder, and you may, on occasion, wish to keep them.
You can chop the tracks into singles with Audacity, and play on iPod etc.
