Whats a good way to convert a vob file with and two audio channels to MKV? A simple tool with batch capabilities is even better.
I've tried AutoMKV with little success. I'm trying to figure out VOB2MKV as it doesn't have a GUI, only command line.

Starting from the original DVD (which has the necessary title/PGC information), you can use MakeMKV which will write as many audio and subpic streams as you'd like to the new container.

thanks. Is there an easy way to queue a batch with MakeMKV?

Yes (use makemkvcon.exe or makemkvcon64.exe from the package), but you'll need to figure out how to figure out how to get it to wait for the insertion of each new disc before beginning a new ripping operation. Also, I'm not sure if the *con programs will allow you to programatically determine the audio and subtitle tracks you want to keep by language, rather than by stream number.
