why am i getting different values for b and ref frames depending on whether i choose a tuning type or preset (slider) first?
example:
tuning > animation > preset > slower = bframe is 3, ref is 8.
preset > slower > tuning > animation = bframe is 5, ref is 16.
if this is working as intended, which is the correct sequence?

If you want what you would get by applying the tuning and preset at the command line with no other switches, do tuning first, followed by preset.*
*Actually, sometimes even that doesn't work right. Change them both until no other switches appear in the command line below. Then make any final tweaks you need to make.
Yeah the "slower" setting changes the ref value to 8, so if you set it last, that's what you'll get.

x264 itself always takes preset first, then tune, then profile/level then custom options with the latter always overriding the former. I haven't checked how the config gui in megui does it, but in x264 itself the order of the settings doesn't matter (as long as you don't duplicate anything).
