Sorry for my own mistake.
It is embarrassing that I made my mistake in choosing the wrong version of PAL and NTSC before using a Scenarist program. Without any proper checking, I come to post my topic here.
In fact, the movie is PAL version. But I chose NTSC without checking a proper version of this DVD in advance. Thus, Scenarist wouldn't accept my encoded audio file, when compilation.
Now, I select the right version and Scenarist accepts audio file (AC3 after being encoded by Scenarist) right away.
Really sorry and thanks for your kind answers :)
I have a new thread of my own problem here. If anyone can help me, please suggest me.

You don't need scenarist for muxing 2 things together.... are you using the doom9 guide on this (http://www.doom9.org/index.html?/mpg/ra-guide.htm)? There are now far more simple methods, that do not involve spending 20000$ or more for scenarist, actually for free unless you donate for the authors.
Secondly I don't understand why scenarist reencodes the AC-3 into AC-3 if the audio came from a pressed DVD.
Thirdly, not all A/V combinations are valid, for instance an NTSC DVD could not have the audio only as MP2, unless there is at least one AC-3 track. And some/most NTSC players do not have the MPEG audio decoder.

Actually, Scenarist only costs about $5000-6000 these days... So everyone can easily afford it!

It's not, he said the audio from the original DVD was Mpeg audio. Scenarist is giving him the option of encoding it to AC3, or using it as is (Scenarist does this when you import WAV files too...) If it was already an AC3, Scenarist just accepts it, no questions asked.

True, but what he said he did first was convert it to AC3, so he has one video track and one AC3 audio track. That should work. Since Scenarist even encoded the audio, I honestly can't think of any reason why it's failing...
OP: Can you post the exact error Scenarist is giving you when you try to use the AC3 file?
