Is there a program for ripping the subtitles directly from the blu ray disk? Suprip only reads the demuxed files as far as I can see and as there can be multiple streams that contain the entire movie, suprip doesn't contain all of the subs. SO, is there a program that rips all the subs from the selected movie?

You can extract .sup tracks from blurays from an mkv with the lastest dev build of mkvtoolnix using mkvextract.

eac3to can be used for extracting subtitles directly from the Blu-ray format (no need to go through mkv first):

Using complete disc structure as input (http://en.wikibooks.org/wiki/Eac3to/How_to_Use#Using_complete_disc_structure_as_input)

Using USeac3to outputting the sup files to any form of subtitle format (ass, ssa, srt, txt) I am given the "non valid form of output" or something similar by the command line window. I have to demux all my files with tsmuxer and then demux the sups again with useac3to.

Try using the eac3to program directly (command line), in order to scratch out any custom gui's bugs.
