could be a variety of reasons.
can you provide some more information.
what did you use to capture your audio file?
i assume you are you using nandub to multiplex your wav and avi?
this is what i do once i have my wav and my avi:
open nandub open the avi
click video --> direct stream copy
click audio --> wav audio and select the audio file.
audio --> full processing mode
audio --> compression --> mpeg layer-3 --> 128kbits
audio --> interleaving --> enable audio/video interleaving should be checked. preload 500ms of audio before video starts.
interleave audio every 1 frames.(this is what i use)
and makes sure there is 0 in delay audio track.
if there is still synch problems after this i use AVI info to correct them. check it out.

by the sounds of it this would give you uncompressed audio and maybe causing your problem.
you may be compressing your audio in dvd2avi
ie audio --> mp3 compress settings --> enabled
i dont do this.
my dvd2avi audio settings are :
audio --> channel format --> auto select
audio --> dolby digital --> decode
audio --> mp3 audio --> demux
48Khz to 44.1 Khz --> off
this will give you a wav file that is 1Gb or more which u can then compress with nandub in the second pass. ie audio --> compression.
audio compression only becomes available when full processing mode is selected under audio.
try my settings as mentioned above for dvd2avi and nandub
or use something else like graphedit to do your audio.
